Service disruptions on the line are planned for at least 12 weekends next year, according to the MTA.
A train malfunction at Grand Central Terminal disrupted 7 trains for Wednesday morning's commute.
The 1, 2, 3, 4, 5, 6, 7, A, D, N, Q and 42nd Street Shuttle will all be affected.
The 1, 2, 3, 4, 5, 6, 7, A, C, D, F, G, N, Q, 42nd Street S and Franklin Avenue S will all be impacted.
A "rail condition" suspended N and Q trains between the boroughs and re-directed the R, the MTA said.
The 2, 4, 5, 6, 7, A, E, F, G, N, Q and R lines are slated to undergo construction this weekend.
The 1, 2, 4, 5, 6, 7, A, C, D, F, N, Q, R and S lines will be impacted by MTA work.
Passengers were temporarily forced off the 7 train and rerouted via Queensboro Plaza.
Crews were working to repair the rail at 59th Street, an MTA spokesman said.

The 7 train will run as normal the weekend of May 17 for the LIC Arts Open and LIC Springs! block party.
Shuttle buses will run in place of trains between Queensboro Plaza and Ditmars Boulevard.
The 1, 4, 5, 6, 7, A, C, D, E, F, G, J, N, Q, R, 42nd St. Shuttle and Rockaway Shuttle will be impacted.
The 1, 2, 3, 4, 5, 6, 7, A, C, D, E, F, G, N, Q, R and S lines will all see disruptions.
The hotel at 25-10 42nd Rd. will have 224 rooms, a banquet hall, grand ballroom and rooftop bar.
